I was thinking about moding my non-working game cube and need a motherboard to fit in the small space. any suggestion? (Note: first major mod)

Do a search for Mini-ITX boards. They're a little more pricey than regular boards, but they'll fit in almost anything. Here's an NES with a mini-ITX board.

Since I'm at work, I can't measure my gamecube, but I'm thinking you need to go with a nano-itx board.

A nano-itx is approximately 5"x5"
A mini-itx is approximately 7"x7"

nano itx (http://linuxdevices.com/news/NS4897375933.html)
4.7x4.7 inches

also, you may want to look at slicing up the sides of your CD tray on the inside. the gamecube read head can read a full sized disc, but the hole doesn't allow full sized discs...

you might use a laptop CD/dvd drive, the readhead/spindle locations are similar and you could modify the laptop style lock to allow the cube lid to open. it's alot of work but worth it.
